Same here. I have done well over 75 lost shipments. Maybe only 2 times i only found the manifest with no sunken ship. All the other times the manifest was in the shipwreck. It can easily be overlooked. Sometimes the manifest spawns in the crowsnest, Sometimes by the wheel. I think it happens when you do the same destination twice. If you are grinding them then you could do a few then hop to another server. This happens to me a lot too, but i find the routes I have the best luck with are in the Shores of Plenty. So if you can start your voyage in Sanctuary I'd recommend doing that.
